Officials say a 15-year-old boy and 12-year-old girl tested positive for the deadly (H5N1) strain of the virus.
Both lived in separate suburbs of the Indonesian capital, Jakarta.
Since the beginning of this year, 13 people have died from bird flu in Indonesia, which has the world's highest number of victims from the disease.
Officials say they are still trying to determine how the two young people contracted the disease.
Health officials say a 22-month-old girl from Sumatra province has also tested positive for the virus.
The World Health Organization says 236 people around the world have died from bird flu since 2003.
